You need to restart means totally restart the server not the sv_restart command. Cause the banned.cfg and listip.cfg is being executed on server startup like server.cfg does.

Im not sure that if you do a rcon exec banned.cfg or rcon exec listip.cfg after cleaning them it will work.

But removeip and removeid is guarantied to work

Wrong, this is all thats in my banned.cfg at all times, even when the server is off. also the listip is completely empty...

then how come amx_banip works?

Are you asking why amx_ban works in version 1.8.2 and not version 1.8.1? It's because the Steam update way back when change the way that banid (the HLDS command, It's not an AMX Mod X function) works.

Banning with amx_ban should work in all cases if your server is not running Dproto that will generate fake Steam IDs that change when users connect, so that is because you maybe can not ban users as fake Steam ID is inserted in banned.cfg, then you should remove Dproto or use amx_banip to solve your problem.
